A nourishing, filling, meal. Three squares a day are three full meals per day (breakfast, lunch, and dinner).
There are many contentions for its origin. The most known one is nautical where food trays (and sometimes plates) are square-shaped. Most ships have curbs/bumpers to hold them in rough seas. Also most tables are square/rectangular shaped. Maritime vocabulary is full of 'square' terms.
