The meaning of "I don't want to have you" is puzzling but I guess it means I don't want to have you under my skin because it hurts so much, since the spanish title means down to the skin (embedded in the skin, a part of me)

It's not puzzling because the complete phrase would essentially be "I don't want to have you just to lose you again." A lot of her songs seem to talk about the same person, someone who she loves but is physically far away from her. Perhaps they left her, but decided to come back (emotionally/romantically.)
