I would like to make some observations, I studied the lyrics of the song to understand the pronunciations and textual understanding, and I did some surveys here. First, referring to the contradiction in two moments, one when he says that he has to leave, another moment when he says that she left him. If, in this case, it is the second sentence, there is no contradiction in the singer's speech. At the beginning of the song too, I actually heard it several times and didn't understand him saying "I look at us.

As a native English speaker (USA), I have to say that it DOES sound weird to say "I'm leaving" then claim someone else is leaving you. PERIOD. It's just weird. As for my transcription, I did the best I could. His pronunciation when singing English isn't very clear, so you are perhaps correct that he sang something other than what I wrote. But, it was the best I could hear.
As for the line "We must pray that, though we believe,..." does make sense when connected to the next line.
Anyway, you may be right, only the singer would know. Sorry. :/
Hey Phil, it's becoming a good tradition for me to disagree with you.:) So I listened to the record and said: there's no way in hell that the singer is not a native American English speaker. After some digging, I am 99% sure that the singer is Luis Cardenas https://www.youtube.com/watch?v=i-GxYzbI4lg&t=43s and he is though what's called "Hispanic" born and raised LA dude. IMHO, there's nothing to mishear in his singing so your transcription is probably 100% correct. As for how he can leave her if she already left him, he is not saying that she left him, but that she left his love, i.e. stopped loving him (enough?) and now he wants to leave her, i.e. stop seeing her. How could he find the love that THEY were looking for? Elementary, Watson. They both were trying hard to fall in love, but only he succeeded.

Of note:
"I found the love WE were looking for"?
either "I found the love I've been looking for"
or "We found the love we've been looking for".
The whole song's construct is weird: He's leaving, but he thinks of her "leaving (his) love"?! Nonsense! He's the one who's leaving.
"Tell me I need." Perhaps this line is wrong because it makes no sense in English, but that sounds like what he's singing.
"we can ENDURE." Sounds strange here to use such a poetic verb in such an otherwise trite song. Just for a rhyme? I don't think a native English speaker would do this, but in songs, who knows. This sounds weird to mix common and haughty verbs together, but things in songs often do. So, overall not too weird, UNTIL...
"the further we can GET." Then he uses a strange common colloquialism that no one would say here. It should be "the further we can GO."
I understand that foreigners learning English have problems with when to use GET and GO. But this should obviously be "GO". People "go further/farther", people don't "get further/farther" unless there's another clause, like "I got further than he did."
Lastly, "We've been too long." makes no sense! Obviously he meant to sing "We've been together too long." Just forgot the word "together".
Anyway, as far as English Christian Rock songs go, this one is pretty bad. Not only trite (which most are, because I mean how many ways can someone sing about Jesus' love?), but also this song is rather stupid. Sorry to say.
