The story is set in England in the early-to-late 1880s, and follows Jonathan Joestar, the heir of the wealthy Joestar family, and his adoptive brother Dio Brando, who wishes to take the Joestar fortune for himself. Using an ancient stone mask, Dio transforms himself into a vampire, and Jonathan learns the sunlight-based martial arts technique of Hamonto fight him. Araki described the themes of the story as "being alive" and "an affirmation that humanity is wonderful", with characters growing and overcoming problems through their own actions.

Set in North America and Europe in 1938–39 around 50 years after Phantom Blood, the story follows Joseph Joestar and Caesar Anthonio Zeppeli, descendants of Jonathan Joestar and Will A. Zeppeli from Phantom Blood who can manipulate sunlight-based energy called Hamon. Along with the Hamon master Lisa Lisa, Joseph and Caesar seek to prevent ancient humanoids called the Pillar Men, who invented the stone masks from Phantom Blood, from obtaining a powerful stone called the Super Aja, which would evolve them into ultimate beings and conquer their vulnerability to sunlight.

In 1983, Dio, the vampiric enemy of Jonathan Joestar, emerges from the bottom of the Atlantic Ocean after stealing his archenemy's body. Dio develops a manifestation of life energy known as a Stand, causing Jonathan's descendants Joseph Joestar, Holly Kujo, and Jotaro Kujo to also gain Stands in 1988. Holly, lacking the strength to control her Stand, falls ill and is estimated to have fifty days left to live. Jotaro, Joseph, and fellow Stand users Muhammad Avdol and Noriyaki Kakyoin travel from Japan to Egypt to find and kill Dio, which will free Holly from her Stand-induced illness. The group is later joined by Jean Pierre Polnareff, a former assassin of Dio's who seeks revenge on his sister's killer, and a Stand user dog named Iggy.

In 1999, Jotaro Kujo tracks down Josuke Higashikata, the illegitimate son of Joseph Joestar, to help him find a magical bow and arrow which grants people Stand powers. Along the way, Josuke and his friends discover that a Stand-using serial killer is on the loose in their hometown of Morioh and they set out to stop him.

Set in 2001, two years after the events of Diamond is Unbreakable, Koichi Hirose is sent to Italy and tasked by Jotaro Kujo to search for Giorno Giovanna, an aspiring mafia gangster who is a son of Dio Brando. But as Dio possessed the body of Jonathan Joestar at time of his conception, Giorno is technically a Joestar and takes more after them than the father he never knew, despite his blond hair. The series follows Giorno as he joins the mafia organization Passione, moving up through its ranks with the intention of becoming its boss to improve life in Italy.

Set in 2011, Jolyne Cujoh is sentenced to 15 years in prison after being involved in a car accident and being framed for a murder. She is imprisoned at Green Dolphin Street Prison in Florida, nicknamed the "Aquarium." Her father, Jotaro Kujo, gives her a pendant that causes a mysterious power to awaken inside of her. When a series of inexplicable events occur, Jotaro informs his daughter that a disciple of Dio framed her so that he could kill her in prison, and urges her to escape. After a confrontation against one of Dio’s last servants, Jotaro gets his stand disc and memory disc stolen, putting him in a medically unresponsive state. With Jolyne’s new resolve of wanting to save her father, she swears to find the culprit.

In an alternate 1890, racing jockeys from all over the world flock to the United States to take part in the Steel Ball Run- a cross-country horse race from San Diego to New York City with a fifty million dollar prize. A paraplegic named Johnny Joestar enters the race to learn the mysterious Spin ability of a former Neapolitan executioner named Gyro Zeppeli, who temporarily restored Johnny's mobility. While beginning as rivals, Johnny and Gyro become friends as they travel through the wilderness while fending off various assassins, terrorists, outlaws and other violent competitors.

Set in the same continuity as Steel Ball Run, S-City, M-Prefecture (M県S市, Emu-ken, Esu-shi) was devastated by the 2011 Tōhoku earthquake and tsunami. In the aftermath, strange structures known colloquially as the Wall Eyes (壁の目, Kabe no Me) appear all over the town of Morioh (杜王町, Moriō-chō), with the ground beneath them having the strange property of swapping traits of whatever two objects are buried there.

GioGio's Bizarre Adventure II: Golden Heart, Golden Ring is a light novel written by Miya Shotaro and Gichi Otsuka, with illustrations by Hirohiko Araki; released in both Japanese and Italian. It tells an original story based on Vento Aureo.

The novel follows original character Coniglio as she attempts to control her Stand The Cure while finding herself in the middle of the Passione vs Bucciarati's gang fight.

Purple Haze Feedback is a light novel written by Kouhei Kadono, with illustrations provided by Hirohiko Araki. The novel was released on September 16, 2011, as part of the special JoJo 25th Anniversary project VS JOJO.

The novel acts as a sequel to Vento Aureo, the fifth part of the JoJo's Bizarre Adventure series. Set six months after Giorno Giovanna's ascension to power, the story follows Pannacotta Fugo as he seeks redemption on a mission to eliminate the rogue Sezione Droghe.
